in The Sword Project's KJV (BibleCS?), all instances, in places where ae should be (as it is in my Bible), is a single character ?
example: Matthew 22:21

This is correct. Different modern editions of the KJV differ from older editions of the KJV with regard to this. I'm using an older edition that has it as a single character in most, but not all, places.

I wondered about that. if this was 1611 vs 1769? the tooltip ober KJV tab says 1769. not sure if that means anything.

reasonable source from which to work. The 1769 is the usual and
